What's the best filler for nail holes in sanded timber floor

We have just sanded a Douglas Fir tongue and groove 1930's bedroom floor and on the whole it looks good. No Gaps but unfortunately the black paint which had been applied originaaly has seeped around may of the nail holes and is impossible to remove. Can you recommend a good filler for this job.

See our filling cracks around the house project Celia, there is a Ronseal filler in there which is excellent for filling floors. Its a two part filler which you mix together in small quantities, then fill. It can be sanded down and stained etc.
