Warm roof installation Issue and cowboy builder

Hi
We had a cowboy builder leave the flat roof timber at the finished level meaning the 150 insulation and ply x2 still to be installed.
Roof has 2 walls with pitch roof on 3 sides and leading onto a mono pitch to the front
The additional height issue will cause a potential problem where all the roofs meet at the valley - also not ideal taking the roof across to the low pitch 22 degree roof
Any thoughts or advice would be very helpful
Unfortunately he has the rafters also running the wrong way so cannot turn into a cold roof
