Kitchen Stone Flag Floor

The floor in our kitchen developed a large crack due to the washer banging about on it.
When I looked there was a top coat of concrete between 1 - 3cm on top of a stone flag floor.
Out came the hammer drill and away went the concrete.
The stones look in ok condition but are anything but level.
What are the options I have of covering this to key it to key to the existing and also be level.
