Marrying Backer Boards With Different Thicknesses

Hello,
I'm converting a small bedroom into an en suite for the master, and have played with the stud work to make a square room.
It just so happens that where I've created a new stud wall is the corner where the shower is going.
I'm planning to put 12mm No More Ply onto the studs for waterproofing the shower. However, this will be going right next to 9.5mm regular plasterboard, so there'll be a lip of ~3mm when I go to tile.
Will the lip be okay, should I put some 3mm ply onto the plasterboard to level out (can you get 3mm marine ply maybe?) I plan to tile the entire room.
Any advice is welcome.
