Skirting Board + Uneven Floor

Not sure this is the right forum.
We've recently decorated our bathroom having had to have new flooring put in. Our skirting board was taken off by the guys that re-did the flooring and we told them that it would be ok to leave it off, so that we could paint and then would re-attach it, thinking it would be an easy case of just using adhesive.
Having just gone to put the board back on it's apparent that the floor is slightly uneven so there is a small gap in places between the floor and the board (probably less than half a centremeter).
I had intended to use sealant around the bottom of the board but am concerned that I would need to use a bit too much on the place where there is the gap and it will look too uneven.
Is this likely to be the best thing to do or has anyone got any better ideas? - hope i've explained the problem ok!
