I have new windows but I have just found a chip in the one about the size of a pin head and I wanted to know if this will weaken the glass.

A chip in the glass could certainly weaken it. If it was a car windscreen it would definitely be a concern.
You should consider getting filler for it - the same as would be used to repair minor damage to a windscreen. It can prevent a small problem like this from potentially becoming more serious. You can pick up these repair kits in any major hardware provider.
