Shower Door Wall Profile and Tray Silicone Sealing

Just fitted new shower tray and re-tiled ensuite enclosure. Fitted new shower frame/door but it leaks into wall at base of frame wall profiles. I know what I did wrong. After sealing the tray with silicone I thought to my self, how do I get the shower frame wall profiles to be flush with the wall at the bottom if there is a bead of silicone between tray and wall tiles? The silicone bead will stop the wall profile from being flush with the wall. So I tried to cut the silicone flush where the frame would fit thinking the remaining silicone in the gap under the tile would be enough. It wasn't.
So my question, how do you seal tray to wall tile and still have a flush frame profile at the bottom? Should I redo the silicone then refit the frame profile while the silicone is still wet so it cures with the profile in place?
I know I need to remove all silicone and start again, just want to ensure I do it right this time.
