It's all down to persoanal choice really, protection of gas pipes in domestic dwellings is not normally required. If you think you might renew the skirting - ask them to clip it to the wall above.
I wouldn't have a gas pipe routed around my skirting boards. Can you not have the pipe connected directly to boiler/fire and cooker ? would this reduce the pipe run ?
If you have concrete floors the only other option would be to run the gas pipe externally, drill through to the external wall so the pipe goes through to under the floor upstairs, lift a few floor boards etc etc.
