I know this is a month later than when you posted your question, and you have probably finished the job several times over too! But just to set your mind at rest, the PB you are using is 'Vapour-Barrier', so when you screw them to battens, they should be fixed tight enough to prevent any vapour escaping anyway, it doesn't matter that the metallic film is pierced. I there were large rips elsewhere open to the air, it might. Incidentally, screwing PB to battens/joists is better than nailing, firmer fix and no vibration causing other nail heads to break through.
