It sounds like it may be an old washing machine/dishwasher waste pipe that's been left connected to the plumbing but disconnected from the appliance. Saddle valves are designed to work on rigid copper pipe, not PEX plastice pipes. I am guessing it has punctured the pipe, enough for water to leak out when you loosen it but not actually put a proper hole into the pipe. Is there an allen bolt inside the tiny hole on the side of the fixing? You may need to back that out to release the seat. Alternatively, but from the sound of it you've probably done this already, give it a good tug upwards. Some fittings just rely on a tight push fit over the pan fitting.

I assume you are referring to holes close the base of the toilet, in which case they are for the fixings that secure the pan to the floor. The chrome caps hide the screws/bolts once they are fitted.
If you don't secure the pan, it will rock and cause leakage from the waste.

You have come across a common problem. Many monobloc taps come with flexible hoses that do not have a compression fitting at the pipe end.
