You are correct in saying that you should not use expanding foam around electric cables, as this would trap any heat generated in the cable in, which could lead to a fire. It sounds like that the holes have been deliberately left for ventilation, although it is hard to know without understanding the...

You do need an air gap where the boards meet the rafters as this allows some ventilation. 4 inches would be plenty. Otherwise you can board out the whole space. Sounds like it could be rats or mice. Have a look for telltale signs such a droppings. If you do, here's a range of suitable traps and devices to get rid of them:

It could be birds, so you should block all entrances to stop them coming in. staple netting to avoid blocking ventilation.

Where does the over flow enter your tank?
